IMO, with our second round pick, we need to focus on the best safety prospect available, preferably FS, since we need to limit these big pass plays. Obvioulsy tough to determine who will be around in the second this far out, but guys we should be thinking about are Eric Reid from LSU and TJ McDonald from USC.
Through four games, I would be fine with taking any of the following in the 2nd round: S, RT, CB.
I think FS is our weakest point by a good amount as long as Polumbus is starting over Black. Might be our scheme though, Haslett seems to adore cover 0 and then wonder why we've given up 6 plays of 40+ yards in 4 games, to put that in perspective, the WORST team in that respect last year only allowed 14 all year.
I can't help but be sad thinking about what ST would mean to this team right now. I think we'd be looking at 4-0 if he were still around.
For one we aren't in the market for a QB! Or WR!
In order, I'd say Safety, RT, G, DE, CB, NT are positions we need help/depth at. Also, I think we'll take a flyer on a RB and/or a WR at some point. And hell, throw kicker in there as well.
I'd like us to select Reid, but I think he'll be gone by the time we pick :(.
Bacarri Rambo is very talented, but Shanahan might not select him due to his off field issue.

Which means we need a K, two safeties (Bernstine, Doughty, Gomes, Merriweather would still be under contract, but we need to address the position), a corner (or two, depending on what you do with Hall), two offensive tackles, and an ILB, for sure.
Not all of that HAS to be addressed. But I'd say priority is safety, corner, tackle.
I agree with most of your groups. The good news is that most of those guys are reasonably cheap and are Shanahan guys. A lot of those guys aren't going anywhere. They will sign moderate deals before free agency for depth.
One thing to note: If the FO manages to keep most of the team together, there are actually positions on this team now that are strengths, and don't need to be completely overhauled: TE, WR, QB, DL, LB. There are some depth things on the DL and LB, but if you had to go in with exactly the same group as this year, you'd be ok.
They also have some depth at OL. They have drafted like 15 OL in the last 3 drafts. Some of those guys can start to contribute next year. So, apart from RT, there might not be a huge push for OL, depending on what they see from the youth they have there on the roster and practice squad.
All this said, if they really like a late 1st, they might be tempted to move up from the 2nd to the 1st round. Not to #5, but maybe to #25 or somewhere in there.
Having some depth on the team, and youth, and not needing to start from scratch will allow them to be a bit more aggressive in the draft if they want to be. I'd go after the best cover safety they can find, or the best CB.
EDIT: I think Lorenzo Alexander is a must sign, btw. Because he's the heart and soul of the ST, and he backs up the oldest player on the team at ML, AND he could probably fill in at any position if asked. Hell, they might ask him to convert to FS next year.
Kory L, Freddy D, and Lorenzo are the only three free agents I think we have to keep. I'd much rather keep Kory than Logan Paulsen, Darrell Young, or the specialists.
No reason why we can't keep them all though. Those are cheap positions, and I don't think Kory is going to get top guard money.
I think its important to keep Kory and Trent together as our left side. Nearly as important as keeping our best weapon in the passing game in Freddy D. It's one of the best parts of our offense.
If I could help it, the only positions on the OL I'd change is the starter at RT and the depth at LT.

I hate his name, it's just wrong, but man...skills are there. Most important, he can tackle and has speed! We need that.
Alexander is a must sign, one of the few bright spots on our special teams.
Curious on your guys' thoughts on this scenario. Say we are sitting at pick 11 in the second round, and a player like Logan Thomas is there. Some team is highly interested in him as a backup qb and eventual starter, so they offer us a 2014 1st rounder and 2013 6th for him. Do we take that? Basically it would make our 2013 class even less impactful, so we may have a team that is very similar to the product we have out there now, assuming our FA is limited due to the cap situation.
I, personally, really like the way the 2014 class is shaping up and would take that trade. Of course it's too early to know, but I'm not too enthralled with any of the projected 2nd rounders and feel like a guy in the 3rd won't be much of a drop off from the 2nd round guy. Because of this scenario, that 1st rounder is likely going to be in the latter half, so it's probably not going to be a top 10 guy by any means, but on the plus side this team can start the patriot style drafting of trading back for future 1st and 2nd rounders.
